Harvard closing for Winter Recess

Harvard Medical School and BPF will be closed from 5:00 PM on Thursday, Dec. 21st until Tuesday morning, Jan. 2nd.  Please see below for relevant deadlines in order to receive your data / products before winter recess begins:

- Bioanalyzer / TapeStation:  Wednesday, Dec. 20th at 5:00 PM is the last day to submit samples for guaranteed turn-around before the break.

- Next-Gen Sequencing (HiSeq / NextSeq / MiSeq):  Please submit all NextGen QC samples by Wednesday, Dec. 13th at 5:00 PM. The last qPCR QC run before the break will occur on Tuesday, Dec. 19th in the morning, if your sample is submitted by the above deadline.  Otherwise, we will continue processing your samples following the break.

- Oligos:  We will not be delivering Oligos from IDT during break.  Our last delivery will be Thursday, Dec. 21st, 2017.  We will resume delivery on Wednesday, Jan. 3rd, 2018.  

The deadline for Same Day (expedited) orders for delivery on Dec. 21st is Dec. 20th, no later than 3:00 pm.

Orders received by IDT over the break will be synthesized but not shipped until January 2nd for delivery on January 3rd.  IDT will not ship BPF oligos during the close so you cannot obtain them from the mailroom.  You would need to order direct, outside the BPF portal, should you need oligos during the break.  Please plan your orders accordingly!

- qPCR:  Wednesday, Dec. 13th at 5:00 PM is the last day to submit samples for probable turn-around before the break, depending on experiment size. Please contact us as soon as possible if you need data before Thursday, Dec. 21st.

- Reagents and Supplies:  The last day the stockroom will be open prior to break is Thursday, December 21st from 9:00 AM until 5:00 PM and it will re-open on Tuesday, Jan 2nd at 9:00am.

- Sanger Sequencing:  Thursday, Dec. 21st by 9:00 AM is the deadline for guaranteed turn-around before the holiday break.  Samples received after this time will remain in the drop off freezer until Tuesday, January 2nd.

Facility Closing Alert

Harvard University is monitoring the severe weather approaching the Boston/Cambridge area, which threatens significant snowfall and high winds beginning Monday evening. Snow is forecast to be heavy Monday night through much of Tuesday and may reach 2 to 3 feet in accumulation in areas across the region. The safety of Harvard's students, faculty and staff is a top priority. As a result, the University will suspend operations on Tuesday for non-critical personnel.

The efficient utilization of sequencing output through optimal bait design and multiplexing approaches assists in detecting rare variants. Methods for rapid detection of sequence polymorphisms from a wide range of sources, from whole blood to archival samples, is in many cases essential to efficient use of sequencing for rare variant detection.  This Lunch & Learn seminar will describe the process of Targeted Enrichment for next-generation sequencing, with an emphasis on exome capture, as well as two different custom capture approaches that can complement whole genome or whole exome sequencing.

Notice Regarding Recent Isilon Array Failure and Orchestra Outage

Many of you are wondering if the recent storage array and cluster failure has affected your information and data at the BPF.

Our facility uses separate server and disk resources for its web, data base, experiment data and invoice file storage.  Only next generation sequencing data files are stored on the HMS mass storage array that recently failed.  Therefore all your information and non next-gen files are intact and up to date.

We believe that only the two flowcells that were running on July 4th have been affected by the loss of the storage nodes as they were written after the last full replication.  We are working with illumina to work around the missing files and generate data for these flowcells. Data that has been distributed to our FTP Server ( bpfngs.med.harvard.edu ) is unaffected.

We are continuing to run experiments on the Illumina HiSeq and MiSeq instruments utilizing alternative storage and computing services. Please do not hesitate to continue to place orders and submit samples as they will be processed in a timely fashion. We are currently able to generate demultiplexed fastq sequence files, however, our ability to do alignments or other data processing are limited at this time.

We are working with the local Genetics, HMS Research Information Technology Group (RITG), and Harvard Research Computing (RC) to return all offered services and prevent disruptions in the future.

Harvard Medical School (and the BPF) will be closed from 5 PM on Friday, December 21st until Wednesday morning, January 2nd. Please see below for relevant deadlines in order to receive your data / products before winter recess begins:

- Bioanalyzer / TapeStation: Thursday, Dec. 20th at 4 PM is the last day to submit samples for guaranteed turn-around before the break Friday.

- Genotyping: Please contact the facility if you plan to order genotyping plate runs prior to the facility closing Friday.

- Luminex: Wednesday, Dec. 19th, is the last day for training or a staff-run experiment. Thursday, Dec. 20th, is the last day for a client-run experiment.

- Next-Gen Sequencing (HiSeq / MiSeq): Please submit all NextGen samples by Wednesday, Dec. 19 at 12:00 PM. The last qPCR QC run before the break will occur on Thursday in the morning. If your sample is submitted by that deadline and we have space on a flowcell it will be clustered and run over the holiday break. Otherwise, we will continue processing your sample following the break.

- Oligos: We suggest placing orders for standard 25nMol oligos no later than Tuesday, Dec. 18th, but for specific delivery estimates, please contact IDT directly. The last delivery date before break is Friday December 21st. Orders received by IDT over the break will be synthesized but not shipped until January 2nd.

- qPCR: Wednesday, Dec. 19th, is the last day to submit samples for probable turn-around before the break. It will depend on experiment size. Please contact us as soon as possible if you need data before Friday.

- Reagents and Supplies: The Stockroom will be open until 5:00pm on Friday, Dec. 21st.

- Sanger Sequencing: Friday, Dec. 21st, at 9:00am is the deadline for guaranteed turn-around before the holiday. If you plan to drop off a large number of plates, please contact us prior to Friday.

Starting July 1st, 2007, there will be a $25/hour fee for scanning chips to cover the cost of the machine and software package. Using the analytical software will remain free of charge. The sequencing core is now operating at normal throughput levels. All samples in the queue are being processed. We understand that some samples may have been affected by the delay time; as such, any samples that have been on hold for more than 48 hours and do not produce reliable sequence will not be billed. If you ordered an oligo on or after April 7th from Invitrogen, your order will have had a significant delay. The cause of this was a change in the email order address at Invitrogen. No notice was given to the BPF by Invitrogen of this change and their server gave no bounce message as apparently the old server was still accepting emails. We apologize for this processing delay but have fixed the problem, confirmed all oligos have been ordered and will deliver them as soon as we receive them.

Sequencing Reactions have resumed. This morning over 300 individual reactions that worked quite well. Any unfinished reactions or reruns that can be made will be processed immediately. If a rerun has already been completed, but failed due to our recent problems you will not be charged, but you will need to resubmit new sample with a new requisition number. You can tell if your sample has already been rerun by checking for ¿_rr¿ tagged on the end of the file name.

Sequencing Reactions are on hold. We are testing our reagents for quality assurance purposes. The sequencers are up and running. Any plate submitted for analysis only will be processed immediately. All other orders will be held in our freezer until the testing is complete.

Please Note that the Genetics Department will be on retreat from 05/21-05/22. All samples will dropped off during this period will be on hold. Also, Monday 05/26 is Memorial Day and the lab will be closed. Data from Friday will still be posted, but no samples will be processed. Enjoy the holiday!

You may experience difficulty with the FTP server today. With the high volume of sequencing we have been doing we have filled over 30GB of data space. Today, we are archiving older files and creating more space. If you received an email indicating your samples are complete, but you cannot find the files please try back at the end of the day.

The Biopolymers Facility will be making significant changes to our Mass Spectrometry Services over the next several months. Starting on May 1st, we will be temporarily redirecting sample analysis requests to the Harvard Partners Proteomics Core. In the weeks that follow, we will again resume sample processing in our facility but will do so collaboratively with the HPCGG. Watch our web pages for further details.

One of our 3700 sequencers is experiencing intermitant communication errors with the network. This does not effect data quality, but there may be some delays in processing samples.

Sequencing delays may be longer than expected. A torn o-ring was found on the air compressor that regulates our liquid handling robot. Repairs are underway, but unfortunately this has furthered the delay caused by last week¿s computer virus. Any reactions that failed due to errors in our system will not be billed.

The BPF will be closed on Monday October 14, 2002 due to the Columbus Day Holiday. Oligo shipments may be delayed one day, due to the Harvard closing. Some lab members may be here installing new server equipment but not all cores will be in operation. Normal full service will resume on Tuesday the 15th.
